Updated NewtonSoft.Json to the .Net v3.5 version of Json.Net v6.0r4.

This fixes an issue where older Mono installs are missing System.Numerics.BigInteger.Parse.
A patch for Json.Net has been submitted so maybe we can upgrade to .Net 4.5 version at some point.
